when you are in assembly mode you have to create a new part and from the list of possible choices of new part you must select "skeleton model".
Then you have to choose if use a template or an existing cys so that your skeleton could be positioned in your assembly.
after this step...your skeleton will be at first position of assembly components.
The skeleton is important if you create a project in which many parts depends from each other. in your skeleton you model all the elements you think are important in your project and the elements who will drive your parts. so that if you need to change something in a part related with other...you just need to change something on your skeleton and (if you modeled everything correctly) every connected part will be updated!
    I hope it's all clear!
