I have to use 6mm dia dowel pin between two flanges. What shall be the assembly tolerance for the pin for each flanges. Is it required or mandatory to use interference in one flange and clearance fit on the other ? If that is the case what shall be the tolerance grade for the hole on flanges and pin ? If any body knows please let me know.

why do you only use one pin? Do you have any other centering between the housings? Normally 2 pins are used.
One site may have a slight interference and the other side needs clearence.
But more iportant is the position of the pin hole in the housing - it has to be exact in both flanges!

Yes, positional tolerance is more important than the tolerance of the holeØ.
It is highly recommended to drill a hole in assembling, that is, to drill through two flanges, tolerances H7/m6 or F8/h8.
It is also possible to use a modified pin with flats. The hole spacing may be less accurate.
